I have been using the notetaking tool Obsidian since June 2020. Sometimes I get questions on my fiction writing so I will explain and show my current process in Obsidian in this article. Obsidian is wonderfully versatile – my process has changed a lot over time and will likely keep changing as I make adjustments in the future.
I love this! Although I have Obsidian, I mostly just use it as a space for journalling and a few story notes - there is almost zero structure to it. I'm not sure how much I would use this for short stories, but for longer projects your way of doing things looks super useful.
I use it for short stories & nonfiction too. Like I mentioned in the post, I just love that I have everything in one place where I can access it on the go (on my phone) as well.
This was a much more fiction writer approach to introducing Obsidian, in a good way. The article I wrote was geared towards set up and payments and methodology rather than the writerly aspects you so concisely presented. I want to try your plugins! Mine has zero plugins.

Methodology is definitely valuable too. My general set-up isn't terribly inspired though, I merely adopted it from Eleanor & others so I saw no need to reiterate.
I know! I'm sorry. I'll experiment with the ones you outlined in this article. I have just focused on the zettlekasten and jimmy decimal systems. Do you use jimmy decimal too?
Oh, no need to apologize! Yes, my folder structure is Jimmy Decimal. I keep all my research in Obsidian too so I have a Zettelkasten-esque system for that (again, inspired by Eleanor Konik).
For nonfiction writing, I recommend Eleanor Konik's content as well - she has some articles on how she researches & writes her nonfiction articles as well as Youtube showcases where she was interviewed on her setup & processes. There's also quite a few showcases with academics who use Obsidian for their writing (pseudometa aka Chris Grieser comes to mind) although I'm not sure if that's what you're looking for.
The best resource out there is the official Obsidian Discord though! You'll be able to see a variety of use cases & ask technical questions.

Same. She was my inspiration as well. There were a few interviews on YouTube where she conveniently broke down her system.
